There's no way it would be able to estimate "direct" traffic. There is nothing on this site that even loads external resources, much less any tracking bullshit. Most of the stats for the other traffic sources are probably also incorrect.

Yes, but not many people get to this site by typing in the url or using a bookmark. It's a thing now for people to type in an identifying name into google and then click the first link, every time they want to go the site. Also people finding the site for the first time will do so by clicking a hyperlink on some other site, like hackerjews. These other sites are modern, and hence, do analytics and keep track of all the information they can. They know which hyperlinks the user click on their page by javascript or redirects. And when a user clicks a link on progrider to a link on a modern site, (I'm rusty in this area, the following may be false), their HTTP request will contain the referrer header specifying they visited from progrider. Now a completely unrelated party knows you browse progrider, and via analytics, they share this information with advertisers, and potentially anyone willing to buy it.

But besides that, I wouldn't rule out corporations one day having the same capabilities as the NSA. Laws have been written by and passed for corporations lately. If they think they can make money by gaining access to data sources like xkeyscore, it's only a matter of time before they obtain it. People will even like it, since all they perceive is quality of service. They don't perceive their lack of privacy, save for the presence of personalized advertisements.
